I ran a script over the week-end using IE7.
When I came in this morning, I had a IE pop-up window with this message:

A script on this page is causing Internet Explorer to run slowly.
If it continues to run, your computer may become unresponsive.

Why does that come up and is there a way to avoid that?

The script that the message refers to is probably a java script on the web page. It definitely is NOT the Macro Scheduler script.
You could disable java scripts on that page and that may eliminate the message, but you may actually want the script to run. You could search the source code for the web page to find out what scripts are being called to help determine if it is java or some other script, and to understand what may not run if you disable that type of script.
