msnet - different accounts

So - my machine has macro scheduler and msnet installed. It runs a series of scripts - and one of the steps is that it creates a new user account on the machine, and sets the machine to automatically log into the new user account. However, once it does, I can no longer run anything using msnet, without reinstalling it using this new user account - which involves quitting macro scheduler, which of course would stop my scripts from finishing the msnet installation.

So - is there a way to change which user account msnet will work with, or to complete the msnet installation and reboot for the changes to take effect? Right now if I try to install msnet without quitting Macro Scheduler first, I get an error and it won't continue.
